Memiliki keunggulan di bidang tahfidz dengan target minimal 3 juz dan tersedia program Takhasus Qur'an . Metode Pengajaran Tahsin menggunakan Yanbu'a yang membimbing peserta didik dapat membaca al -qur'an dengam tajwid yang benar, sehungga ketika menghafal al qur'an bisa membacanya dengan tartil. Program qur'an di SMAIT Bunayya di bawah nanungan Rumah Pendidikan Qur'an Bunayya. Program unggulan selanjutnya adalah persiapan masuk perguruan tinggi negeri sejak kelas 10, sehingga target dari siswa SMAIT Bunayya dapat masuk ke PTN dengan bekerja sama degan Bimbingan Belajar IWA K Bandung.
